The new world generation options are impressive but very easy to get worlds where actually land would is below bedrock or above max height.
Lava oceans are diabolical, though bugged if next to swamps.
Village generation is also bugged in several subtle ways. For example, raising the sea level can easily produce villages below that.
There are still several options not exposed in the GUI. Max height is configurable but requires a bit of jumping through hoops to do a larger max height with custom generation options.

Because, like anything else, when you run `java -jar minecraft_server.jar` from bash, the shell becomes the parent process to that task. Thus, when bash terminates (which will happen when you close putty on your local machine), it sends a HUP signal to the java child process you just spawned. This will exit your minecraft server instance.
There are numerous ways to avoid this, but the easiest is to run a terminal multiplexer like screen. Of course, and I'm telling you what's probably the easiest and least complicated way to do that with minecraft.
