I'm a total Newbie to the SFF, and I want to get either the SN45G or the G2. Im worried about the lack of the VGA on the SN45G, will that cause a problem? Also, how about a 9600XT, fit or no.

The only cards that won't fit in the SN45G are the Nvidia FX cards as they hog 2 slots.

And the 9600AIW, IIRC...

I think it was some GFFX cards that hogged two slots, but not all...

What VGA thingy?

SN45G dosen't have onboard video, if that's what you mean.

If you're gaming, then you want to use an AGP card, and the SN45G. Otherwise, go with the onboard video of the G2.

It won't cause a problem if you have a video card that fits, which the 9600xt seems to( I haven't seen any reports suggesting the contrary )...

Ther eis no issue about not having onboard video, except the money you save by not getting it. The SN45G is cheaper than the SN41G2 for the reason.
Like Yahoolian said, if you are gaming, i.e serious gaming then will will need onboard video. If you just want one for school, office or watching tv, then the SN41G2 willl do all this with its onboard video and it also has integrated TV. I personally like the SN41G2, but then I never game on my home system, I do all that at the cafe.
