They are usually found on the higher end boards and less on the budget boards (I know, I know, should actually be the other way around since DisplayPort is royalty free and higher end boards are more then likely going to use a graphics card instead of integrated graphics). They are however hard to find on an AMD board (probabaly because there isn't near the same size of selection and AM3 doesn't have integrated graphics.)

MB manufacturers are in the business of serving the lowest common denominator. They aren't in the business of pushing the tech envelope. The OEMs have more leeway since they sell their own peripherals, but even than, most are rather conservative, Apple being the lone exception.

As others have said, they cater to the lowest common denominator. Displayport hasn't really caught on until the past year or so, because there weren't enough displays using it to be worthwhile. I think we're just getting across that threshold. If you look at full-size boards using newer chipsets (Z87, FM2+) quite a number of them now have Displayport. With G-Sync and higher refresh rates becoming a big topic of conversation (along with being royalty-free), I think Displayport usage is going to really take off over the next couple years.

My FM2A88X Extreme6+ has DP, but claims it's disabled if you've got anything in the second PCIE slot.

So I don't know, but there might be some technical reasons here.

Yes, DisplayPort seems pretty rare on IGPs. My old Asus M3A78-CM (Socket AM2+) board was the last one I recall having built-in DisplayPort.

I'm using a 2012 P8Z77-V PREMIUM (Intel HD 4000) to drive a second display via DisplayPort.

Nice to see that at least a few boards have it. None of the ones I've bought since the M3A78-CM have had it, but I haven't specifically been looking for it either.

with the advancement of the APu ( and hopefully a release of an APU workstation chip )............. active display ports would be a nice thing to have even on the more common boards.
