So, how does fan sizes actually work? Hole to hole vertically or what?

I'm pretty sure it's hole to hole along an edge.

Standard fan sizes for computers these days seem to be 80mm, 92mm, and 120mm.

thanks :)

Are there different depths for fans? I dont want to buy a fan too thick, my case has a small area for a 80mm fan, but I dont want a high flow fan to be too thick...

Yes, there are different thicknesses for fans. Most cases are designed to work with fans that are 25mm thick. You may be able to mount a monster 38mm thick fan in some locations, but it could be a challenge.

Most of the fans are in standardized format.
80mm,90mm,120mm.
120mm is most popular among the overclocker.
