which monitor input?

If I were to get a new monitor (IPS of course), which monitor input is best: DVI, HDMI, or DisplayPort?

Also I have seen a lot of newer video cards that come with mini DisplayPort. How can that be resolved with a monitor with a DisplayPort interface?

All three are digital, so you should get similar image quality for desktop use and games. DVI doesn't support audio, and AFAIK most DVI displays don't support HDCP either (HDCP is the copy protection scheme that is required to play Blu-Ray at full resolution).

DisplayPort hasn't caught on as quickly as originally anticipated, but is probably the path forward since it is a more advanced (packet based) protocol, and facilitates the use of a much smaller connector.

Simple adapters and cables are available for around $10 (or less) to convert mini-DisplayPort to DisplayPort.
Nostalgia isn't what it used to be.

DVI can support HDCP, but some of the earliest monitors with DVI input did not. DVI can support audio, but most implementations do not. HDMI must support both.

DisplayPort > HDMI = DVI, in my opinion.

They are all about the same for most stuff, though displayport and hdmi do support audio. You can find dvi stuff that does support audio, but it it's harder to find.

Bottom line; hdmi or displayport.

IIRC, HDMI has bandwidth limitation? There was an issue with one of the connectors, if you wanted to drive FullHD+ screen @ around 120 FPS. Bandwidth was one of the reasons dual link DVI was invented.

DisplayPort and the latest version of HDMI have more bandwidth than dual-link DVI.

That link shows that the bandwidth requirements for 1080p at 120Hz are less than what is offered by HDMI v1.4, which is presumably what would be on the "new monitor" the OP is planning to get (though it's always worth verifying before purchase, of course).

It looks good to me. The Asus PA246Q is slightly less expensive than the excellent Dell UltraSharp U2410 (though the latter has been known to go on sale for similar pricing).
