Thank you guys for help! Ludi, it looks like resetting the BIOS by pulling the battery (mobo still uses jumpers) did the trick! :D

I think this will be my last update for the issue :) As I already posted, I attempted a system image restore using the Windows functionality, but cancelled the process. Upon that reboot, the boot time was normal again! (Weird?) I backed up my FO:NV saves (very important) and proceeded with the image...

If you return to completely normal clocks does it boot up normally or still take forever? I wouldn't do anything else until I had an answer to this question. (Apologies if you did and I missed it in the thread). Returning to stock speeds didn't seem to affect the boot times. Boot via Linux on a USB...

Just to be clear, it loads the BIOS just fine and the stall is in the Windows loading screen? It's the Windows loading screen that takes 30~45 seconds now, instead of the previous 5 (used to boot before it could finish the animation). It's the default SSID, but there are no other Linksys networks in range. Besides, that doesn't explain why when I reset the router, the devices can connect again.

How much paste did you use? More isn't better in this case, if you use too much you run the risk of overheating. Also if the heatsink isn't perfectly seated and making full, flat contact than you again run the risk of improper cooling. Try looking at it again, see if you have too much paste, and car...

Although I found I couldn't overclock my notebook's CPU (1.67GHz), I could overclock my GPU, a Mobility Radeon X1600, with ATI Tool :D It adds about 7 FPS in most of my games.
