Sorry to resurrect an old thread, but I've found a solution that works for me. In the Catalyst Control Center, in video options, turn of "Ensure Smooth Playback". Having smooth playback enabled in CCC was causing Flash Video AND WMV video in WMP to play back roughly. I have a Radeon HD 4770.
