Intel chipsets are fully AHCI compliant, meaning they support hot-swap SATA, but their software for desktops lacks the interface to initiate hot-swapping. There is a program called HotSwap! that acts as a hot-swap interface to Intel's chipset software.

That doesn't mean the CPU cooler is correctly seated. In fact, a poorly seated cooler will be cooler than a properly seated one since the lack of contact won't allow proper heat transfer from the CPU to the cooler.
