If memory serves, one advantage of that TUF model from Asus is it has some of the most capable VRMs in AM4 motherboards. So if you're looking to overclock or max out Precision Boost it would be one of the better choices. (Albeit a pricy one.)

Those generally look good to me. Once again, I would ask if 32GB is necessary. If you have a task that you intend to do right away that requires that much RAM then fair enough, but if you're just thinking in terms of future-proofing, you can save a little money by going 2x8GB and fill in the other 2...

The general consensus on all the review sites is the 5700 and 5700XT are the bang-for-buck champs at present. I'd retire the 80mm fans and use the 140s for intake and the 120s for exhaust. That will give you plenty of airflow and overall positive pressure.

If you can, I would test running the speakers from a different audio source -- for example, if you are using HDMI from 290, you could try instead using the audio out from a TV and see if it has the same problem (making sure to use the same chain of components: same HDMI cables, same speakers, etc.) ...

Gamer's Nexus also got similar results with the Sapphire 5700XT vs. the stock cooler. I know at one point the 1903 update was having problems with the existence of multiple storage devices. You might try disconnecting any USB drives (including thumb drives) and any secondary storage drives. You can reconnect them after the upgrade (hopefully...) completes.

I'd probably go 5700 as well -- but as Meerkt says, wait for the custom coolers to start shipping before buying one. All of the reviews I've seen like the 5700 as a card but hate the reference cooler.

Is that 3K budget inclusive or exclusive of GPU? Yeah, even then that's a lot more than the OP will probably need. Depends -- the 3D modelling packages the OP mentioned can leverage some pretty serious GPU power. (A Titan could eat up the 3K on its own, and if you start talking a Quadro card, well....
