I would be willing to bet that SEP is causing your issue. Again, system logs would point you in the correct direction. As far as seeing others having the same issue in Apple forums goes, without logs, your "symptom" can be completely unrelated to the cause that others are having. Most stopping of the progress bar can be fixed by simply clearing the system caches by doing a safe boot (hold shift key on boot).

I would love to see the boot logs on that issue. Sound's like you are possibly running a startup app that is changing the permissions on a system file post-boot.
