Here is my proposed budget build.  OS will be LINUX, most likely KUBUNTU 14.04 for now.  OS & Application SW on SSD, bulk storage on networked HD.
Used for CAD, embedded controller SW development and eventually freeCAD & Blender 3D printing projects. 
Tech Report budget box with a couple substitutions.  Would consider Micr0-ATX alternatives.

I would add more storage if you are going to do CAD and Blender 3D stuff as that can take up a lot of space. And change to a Nivida GTX 1050 Ti or better since Nvidia is better supported on Linux as well. What is your max budget?

The box looks mostly ok but either update to the newest kubuntu flavor you can find or make sure there are PPAs for the newest kernels and AMD drivers ready to go since the default stuff from 14.04 is never going to work on your Polaris card.

I can't believe this, but I agree with Chuckula. Newer release (16.04) is a must. And the PPA is a big deal. AMD is not as good dollar for dollar on Linux compare to Nvidia. AMDGPU is gaining improvements daily. For what you want to do I think it is stable. However, gaming can be iffy, especially at launch for some titles. Check Phoronix for the latest in Linux news.

What's your reasoning behind sticking with 14.04? I can understand shying away from new releases, to give them time to stabilize (I'm still on 14.04 myself); but 16.04 has been out for more than 6 months now, and for a new build today I'd seriously consider it. You'll also get newer versions of freeCAD and Blender without jumping through PPA hoops or building from source.

Kernel support, however, is *not* a reason to prefer 16.04; if you install the latest 14.04 point release (14.04.5), you get the same kernel (4.4) that 16.04 is currently running.

The only significant potential downside I can think of with 16.04 is that it is the first LTS release that uses systemd. But for a desktop build that's less of an issue unless you intend to do a lot of tinkering under the hood.
Nostalgia isn't what it used to be.

The Linux version is not cast in concrete.  I'll give 16.04 a shot in the new box, 16.04 in my old laptop has some annoying issues but I haven't bothered to tweak it since the now machine with replace it.

If I understand the comments correctly I would be advised to look into a Nvidia based graphics card.

Yes the GTX 1050 Ti has better performance then the Rx 460 and is better supported as well.

The ZOTAC GeForce GTX 1050 Ti Mini fits my budget.  I go a little higher if there was good reason.

Depending on your workload it may be worth it to jump from the i3-6100 to the i5-6500.

The build has been change to the following.  The MB went out of stock and I picked a different case and graphics card.

I avoid using PSUs included with the case as most of the time they tend to be the most cheapest made.

Your previous choices were better.  The power supply included with the Raidmax case is of poor quality.  Consider one of these instead.

^ Agree with them on the PSU. The PSUs that come bundled with most consumer PC cases are garbage. Not only are they prone to failure, they sometimes skimp on the protection circuitry and will take other components with them when they die.
Nostalgia isn't what it used to be.

Per advice received here I picked a different Case and PSU.  The the graphics card sold out so I will look some more.  I can do the built and use the use the built-in graphics if I don't get a graphics card right away.

$130 for a GeForce GTX1050Ti 4GB seems like a reasonable choice for your application.  The EVGA model is in stock for $140 -10MIR.
