With the 5820 and MSI X99S SLI Plus and ONE PCIe 3.0 x16 card (GPU - in slot #1), in which 3.0 slot would an Intel 750 (3.0 x4) need to be placed? Any of the remaining three?

I would also have a 2.0 x8 card, a 1.0/1.1 x4 and a 1.0/1.1 x1 card. I get the physical requirements of x1, x4 and x8 cards, but what about the unused bandwidth?

One more detail, I would like to "reserve" the four Gen3 lanes allocated for the M.2. that would mean I can't use the bottom slot for anything?

The table on page 1-21 of your manual suggests that your primary graphics card should be in slot PCI_E1 and your second PCIe card should be in slot PCI_E3. You will still have full PCIe 3.0 4x throughput on the M.2 slot.

P.S.: If you install a third card, it should go into slot PCI_E5.

Thanks, I have read that and quite a few reviews. I think I wrapped my head around it now.

Slot #1 - 3.0 x16 GPU
Slot #2 - blocked by above
Slot #3 - 1.0 x4 (USB 3.1 addin card)
Slot #4 - 1.0 x1 (soundcard)
Slot #5 - 3.0 x4 Intel 750 SSD
Slot #6 - Inactive (lanes reserved for M.2)

Ummm, I see that my 2.0 x8 has no home if I reserve lanes for the M.2.
